Moose -- It's complicated. NES games generally only have to run on a single uniform hardware configuration, which makes optimizations much easier without compatibility issues. I haven't played Shovel Knight, but it looks like the animations are a lot smoother and you can have more than 8 sprites without a ton of lag :P
