I advice you to test it on prepared scx map, where you control both types of Templars. In case of problems cheat 'medievalman' (I don't remember that warping needed research in this build)
To combine Dark and High Templar, select one of each and give them order to warp. In larger groups they tend to create pairs of the same type anyway. Created archons are 100% visible, have mana regeneration and both melee and spell casting.
You may also check my mod's current build by creating map where you control basic buildings and peons of all races with no enemy presence ('operation cwal' will save your time) - lots of some minor unit modifications.

Like I've wrote in ReadIt.txt - Firegraft, Datedit, IceCC, WinMPQ and TblPad are my tools, however it took lot of my time to learn how these tools useful can be
I've had to suspend my work for some time, hopefully soon I'll be back
I've also faced many problems which you have noticed.
Stalkers may blink only once and only first ten minutes (Place COP; improving this ability would need mem editing or every map converting).
If Phase Prism will transform to unit with other ID than Pylon, but with PSI provider, Psi Field will remain after destruction of that unit.
Viking will crash the game if you'll transform it over obstacle or another ground unit (I may evade it with setting altitiude of Goliath mode, but then it'll be able to cross cliffs)
I've planned to make Muta air ambusher which can burrow (see novels), however, when burrowed it still acts as a air unit.
Warp Gate is just small mistake, I'll fix that soon.
