The commander is a builder, he plays kind of like melee. The commander can build the most important buildings, spawn points for the heroes, almost anywhere on the map. Spawn points act kind of like pylons, letting more buildings be built beside them. There are a few vespene guysers around the map which provide income, and the commander must build a spawn point beside the guyser to get the resources from it. Whenever a hero dies, he may respawn at the home base or at any spawn point.
The commander may also build different buildings to give the heroes more spells/techs, i.e. an armory to give the heroes a new type of gun, or an academy to let heroes spawn as [insert superman here]. The commander may also temporarily give the heroes bonuses or enemy heroes penalties from time to time. The commander may not build any units except a maximum of 3 builders.
There are 6 different classes for heroes that I've thought of so far for heroes. Heroes will gain experience and gold for kills. They may either donate their gold to their commander so he can build more stuff, or save their gold to spawn as a super unit one time. Super units are buildable after commander builds X or Y building.
Units that a hero can be (one a time per team):
Swordsman (Zealot). Weapons: Gauss Rifle (marine out for a sec, limited ammo), Rocket Launcher (siege mode for a sec, limited ammo)
Abilities: Rage (plus attack for a short duration), Savage Slice (do a chunk of large damage) COST: FREE

Scout (zergling, no speed/attack speed). Weapons: Rifle (long range, low damage), Sniper Rifle (longer range, higher damage, loowwww reload time, low ammo).
Abilities: Burrow, Cloak (automatically ends if too near enemy), Place scout-post (1 at a time, places an observer which slowly dies). COST: FREE

Builder (SCV, can't build).
Weapons: Shotgun (low range, high damage), Semi-Automatic (medium range, medium damage).
Abilities: Construct Ammo Depot (1 at a time, lasts 60 seconds. Allies can refill ammo here), Construct turret (lasts 30 seconds, 1 at a time), Repair (go near an ally building and .. repair it). COST: FREE

Heavy (Marine no stim)
Weapons (besides rifle): Grenade Launcher (infested terran, aim and attack), Explosive (spider mine, maximum three out at a time, 2 ammo).
Abilities: Invincibility (invincible for 30 seconds), Battlecry (medic heals for 15 seconds)
Cost: 400 Gold. Requires: Engineering Bay & Armory

Special Forces (need a name) (ghost. no cloak or lockdown)
Weapons (besides rifle): Daggers (short-range, OK damage, disables rifle while being used), Throw Daggers (two ammo, instant kill if you hit. aimed by a mutalisk which you guardian to fire, easily misses.
Abilities: Nuclear strike (nuke costs commander 250 gold to build at silo, ghost calls the strike), Camouflage (move very slowly, cannot be attacked or seen unless enemy moves right beside you)
Cost: 500 Gold. Requires: Science Facility

Tank (Ultralisk)
Weapons: Cannon (tank comes out and fires), Smoke Grenade (dark swarming-able defiler).
Abilities: Trample (nearby enemy takes huge damage), turbo boost (+speed for a little bit).
Cost: 800 Gold. Requires: Factory, attached machine shop, science facility with physics lab
So..yeah. Each team has a 'home base' building, which heroes can spawn at. The commander will spend the game buffing/debuffing heroes, getting donations from them, and building stuff to help heroes tech or building defenses or building spawn points/gas. If your base dies, you lose.
Thoughts? I'm really not sure if this would work...I thought up all the abilities etc on the spot, to give some idea of how things would be.
