(Leveling) Each time you kill something in game, you get kill score. Check this kill score, assign exp/gold/items, then clear it. The kill scores for some units are identical, thus in order to separate them you could make sure that some come in different quantities to ensure that the battle is represented by a unique kill score, and so players don't get credit for the wrong monster kill. Items are indeed difficult. Deathcounts/virtual storage is the most detailed way to do it where you can have many (text) items. However, despite the awesomeness of using a vs item system, I think it is easier to have upgrade spots in town. When you go to the upgrade spot you can just "Buy" the next best "weapon" by upgrading. Then you could have physical items be represented by powerps or minerals/vespene units. Then you could have a spot on the map next to your spells actually containing the potions.
Have you ever thought about a save/load system? When you ignore the amount of triggers required to make this work, and think about game play, save/load can make your map a little more permanent. Think about it, Kids will have numbers all over pieces of paper on their desk. People might play it more often with the constant numerical reminders that they write down at the end of the game.
The only problem I can see with having six players is that there's really no computer for both faction (IE: Town guards, etc.). There could be ways around this, by having all towns owned by the same computer, and when a player is near their faction's towns the computer allies them, but when in enemy territory the towns are enemies with them. It's a bit of a stretch, but it could work. I'm assuming you're having monsters.
Lil-inferno makes a great point. The towns themselves could be outside of the world map. While on the world map the towns unally you, while in town you are allied. I think his idea will work best if it is done this way. This leaves one free computer, maybe for misc battle tasks, vhp if you plan to use it?
