I am wondering however though... if you look at the little animation of the cloaking, you notice that it isn't always cloaked... Maybe now units won't be shown to be cloaked when they become detected or something

I thinks it's just an animation to demonstrate the graphics. Edit: Actually, what are you talking about? I think that's just what it looks like when you see cloaked units.
